If you want to remap the buttons on your 3DS version of the app, you can use the following key to edit the config.ini file.
I edited my button layout for playing Pokemon Sapphire to more align with the later generations (start is X and select is Y) Wanted to put this here because I couldn't find this on the website FAQ.

I attached an example config.ini file for those who want to use X and Y for start and select. If you are going to download this into your file you MUST REMOVE the ".txt" from the file name. If you do not see it on Windows file explorer, go to "view" > "show" > "File name extensions"
