I know mGBA is made to emulate the console as close as possible, including it's shortcomings, but... I was wondering, since the clean audio does exist inside the game and can be accessed through unconventional means, can't the emulator play that instead? Or is that a game sided issue? Or does doing that require more effort than it's worth?

Anyway, just take a listen at this just in case you don't get what I mean.

Audio with fuzz

Crisp audio
The way audio works in GBA games is that it's mixed in the emulated software; the samples can be pulled out, but it would require some clever tricks to get working in emulated software. I'm planning to try to figure out what clever tricks can be done, but I haven't done much research yet.
I am really glad you are willing to look into it. Thank you! I am pretty sure everyone will be very grateful if you manage to pull it of.
