I have been having a problem with mGBA saving the button that I want to use to take screenshots. Originally it was set to F12, but using it only adjusted the brightness of my laptop screen. I changed it to the + button instead, but every time I close mGBA out, it doesn't map the screenshot command to any button so I have to set my preference again when I reopen it.

Is there any way that I can prevent having to set this up every time I reopen the game?

That sounds like a bug. Are you on Windows?

In addition to the previous issue, my multiplayer also seems to be having trouble.

Try changing the audio driver.
