I compiled mgba from source and it works fine otherwise but default control mapping is not even there. Nothing is mapped to the keyboard and only the analog does anything (dpad) when i plug in a ps3 controller. According to the help list:

"-C, --config OPTION=VALUE               Override config value"

Can I sue this to map new controls. How?

No, that cannot be used for controller settings. You will have to edit the config file manually.
